Method: SantaLucia 1998 unified nearest-neighbour ΔH°/ΔS°, helix initiation at each terminus, symmetry term for self-complementary strands, Ct/4 (or Ct) in the mass-action term, then the selected salt correction. Limit: a perfectly matched DNA/DNA duplex is assumed. Mismatches, dangling ends, hairpins and primer dimers are not modelled, and a Tm is not defined for ambiguous bases.

How it is calculated

The duplex is treated as two states, single strands and a fully paired helix. Its enthalpy and entropy are sums of nearest-neighbour stacks plus helix initiation, taken from the SantaLucia (1998) unified parameter set, which is referenced to 1 M NaCl.

ΔH° = Σ ΔH°(stack) + ΔH°(init, 5′ end) + ΔH°(init, 3′ end) [+ ΔH°(sym)] ΔS° = Σ ΔS°(stack) + ΔS°(init, 5′ end) + ΔS°(init, 3′ end) [+ ΔS°(sym)] Tm(1 M Na+) = 1000 · ΔH° / ( ΔS° + R · ln(Ct / x) ) R = 1.987 cal mol⁻¹ K⁻¹ x = 4 for two equimolar, non-self-complementary strands; x = 1 for a self-complementary strand

Salt corrections

Owczarzy 2004, eq. 22 (default): 1/Tm = 1/Tm(1 M) + (4.29 f_GC − 3.95)·10⁻⁵ · ln[Mon] + 9.40·10⁻⁶ · ln²[Mon] SantaLucia 1998, eq. 7: ΔS°[Mon] = ΔS°(1 M) + 0.368 · (N − 1) · ln[Mon] For both: [Mon] = [Na+ + K+] + 120 · √([Mg2+] − [dNTP]) (mM; Mg term only when [Mg2+] > [dNTP], von Ahsen 2001) Owczarzy 2008, eqs 16 to 18: divalent model with constants a to g, chosen by R = √[Mg2+]free / [Mon]; R < 0.22 uses the 2004 monovalent equation; 0.22 ≤ R < 6 adjusts a, d, g for [Mon]; free Mg2+ follows from dNTP binding with K_a = 3·10⁴ M⁻¹

f_GC is the GC fraction and N the primer length. The 3′-end ΔG°37 sums ΔG° = ΔH° − 310.15·ΔS° over the four stacks inside the last five bases (no initiation term), a measure of how stably the 3′ end pairs.

Every salt option reproduces Biopython's Bio.SeqUtils.MeltingTemp.Tm_NN with nn_table=DNA_NN3 and saltcorr 6, 5 or 7, with dnac1 = dnac2 = Ct/2 (or dnac1 = Ct and selfcomp=True for a palindrome). Calculators that use another parameter set (Breslauer 1986, SantaLucia & Hicks 2004), another concentration convention, or a different Mg2+ treatment will report different numbers for the same primer; compare like with like.

The spread between rows is the choice of salt model alone, on identical stacks. A palindrome behaves differently: GAATTC is its own complement, takes the symmetry term and uses Ct rather than Ct/4, and under the same conditions gives -11.1 °C.
